The lower shaft is rotated ±90deg around the z-axis. I would like to know the stress on the joint when a resistance of 5N・m is applied to the upper shaft. Please tell me how to set it up.

This sounds like a non-linear simulation with physical contacts.
This tutorial should be a good example from the overall simulation perspective. Of course, you would need to use rotating boundary conditions (example tutorial) for the lower shaft.
