I am trying to creat an internal flow design for my project linked below. The airflow should enter through the wide end and exit out the narrow. When I try to generate and internal flow design it gives me an error. I think this has something to do with the holes in the bottom but I am not sure how to set boundary areas so that it will work. Can anyone help me?

One suggestion: avoid edge-to-edge interactions like this one.
This will prevent you from creating a flow region - there needs to be some overlap.
Suggestion 2: you can also create the flow region in a CAD tool instead of using CAD mode. See one example (using Onshape) here: How to perform CAD Associativity? | Knowledge Base | SimScale
