How to input internal heat generation for example in a chip, conductor or in a chemical reaction ? How to model the system ?

Transient thermal analysis might be what you are looking for, here you go: PBC - Thermal Analysis. Chemical reactions cannot be simulated (yet). If you want to have such a feature implemented, please add your thoughts & ideas here: Feedback Thread.
