I am having trouble getting my model to mesh properly. When I perform a mesh, it leaves out some components that are essential to the model. If anybody could take a look at my project and let me know what I am doing wrong that would be great.

Just some comments regarding your geometry. I would model it with only one layer for the HVAC analysis and not double or even triple layer. A good example for a clean geometry can be found here: HVAC - Office Simulation. I assume that the material point was somewhere in between the surfaces and caused some parts to vanish but I cannot see it as you have deleted the mesh.
